...but the desktop shortcut works fine.
Is this something to do with my use of Stardock's Start 11 or a known issue?

This is interesting. How are you making the shortcut? Are you just pinning the MS Store to the taskbar or are you creating an actual shortcut to the file location?

I create it with a right click of the desktop shortcut as I can't seem to locate the actual file location - it gives no option for that.

Can you do Win+R -> ms-windows-store: then just pin the window to your task bar that way?

It's more simple than y'all are making it. Find Microsoft Store in all apps list. Right click on it, select more, pin to taskbar.

Mmm, the Microsoft Store doesn't show up in my Stardock, I have to go through the Run menu or Search and a lot of Microsoft embedded objects don't show up in the search. I hope it's that easy for OP though.

Probably because Start11 replaces the native start menu. I don't use it but I surmise Start11 has a setting that the user can set to include or not include Windows apps in its apps list.

Start11

If you can't see "Universal Applications" in your Start11 Start Menu, you probably have to show it in the Start11 Start Menu via settings.

Pinning it to the Taskbar this way, works fine from the Taskbar:
