On blue screen errors where does the diagnostics run from?

I recently had a blue screen and the PC boot couldn't see the C:\ drive to load Windows. After reboot Windows diagnostics would run. My question is since the BIOS couldn't see the C:\ drive to boot Windows, where were the diagnostics being run from? If it's running from one of those small partitions on the C:\ drive, then the BIOS is apparently seeing the drive but not the boot loader on the drive, correct?
